Brainiac II was a native Coluan who was given to the original Brainiac to pose as his son.
The true robotic origin of the villain Brainiac was first revealed in Superman #167 (Feb. 1964). This story revealed that Brainiac was not, in fact, a regular organic Coluan but was actually a super-advanced robot created to look like a humanoid Coluan in order to act as a spy. Brainiac was created by the advanced computers (led by Master Computer One) which had taken over Colu and enslaved their native Coluan creators.
In order to enhance the illusion that Brainiac was a regular Coluan, his super-computer creators gave him a Coluan boy to pose as his son. In panel 6 on page 8 in this story, Master Computer One tells the newly-created Brainiac, "To enhance your human disguise, you'll adopt a son! This boy is now officially named Brainiac II . . . his name is indelibly marked on his palm!"
The young "Brainiac II" looks just like a young Brainiac 5 (of the Legion of Super-Heroes). This means he also looks a lot like the original robotic Brainiac.
